cGPS website allows users to query the database through two aspects: cell line to tumor and tumor to cell line.
In order to determine the appropriate tumor subtypes for a cell line of interest, users can search the cell line by tissue type from the hierarchical tree. Taking breast cancer cell lines as an example, there are 58 breast cancer cell lines available, in which some of them are cGPS top selected cell lines for breast tumor subtypes with a green “cGPS” label. “cGPS x 3” means that the cell line (ZR-75-30) is selected by cGPS as a good in vitro model for three tumor subtypes as shown in the right panel, namely in infiltrating ductal, infiltrating lobular and ER positive breast cancer.
In order to determine the appropriate cell line as a good in vitro model for a tumor subtype of interest, users can search the tumor subtype by the related tumor type and TCGA label from the left panel of hierarchical tree. Taking HER2 positive breast tumor as an example, there are 2 breast cancer cell lines selected by cGPS, namely SK-BR-3 and HCC202.
Users can view the all breast cancer cell lines, in which cGPS top selected cell lines will be labelled with a green “cGPS” label.
Besides, users can view the basic information of cell line, tumor subtype and TCGA label of interest.
